5 Tips for Dealing with Inventory Discrepancies from Shipments to Amazon FBA

5 Tips for Dealing with Inventory Discrepancies from Shipments to Amazon FBA

In 2025, a seller reported shipping 336 units of a single product to Fulfilment by Amazon (FBA), only to find 134 units unaccounted for after reconciling sales and on-hand stock. Gaps like this are inventory discrepancies, and they leave you with fewer units than expected and more shipment records to reconcile.

This guide explains what an Amazon FBA inventory discrepancy means, when a shipment becomes eligible for investigation, and how to reduce avoidable discrepancies.

Amazon FBA Inventory Discrepancies: Quick Summary

  • An Amazon FBA inventory discrepancy occurs when the number of units you ship differs from the number Amazon confirms as received at its fulfilment centre.
  • Before requesting an investigation, check the shipment status and reconciliation eligibility date in Seller Central. Amazon states that a shipment must be closed before you can request reconciliation.
  • Keep evidence that can support your investigation, including proof of inventory ownership and proof of delivery.
  • Reduce avoidable discrepancies by checking carton labels and weights before collection. Where practical, use one SKU per carton so the contents are easier to verify against the shipment plan.
Couriers & Freight books full truckload freight for larger FBA consignments and gives you a booking record for the transport leg.

Amazon FBA Inventory Discrepancies: What They Mean and How Long They Take to Resolve

What an Inventory Discrepancy Means at an Amazon FBA Warehouse

An Amazon FBA inventory discrepancy is the difference between the number of units you ship and the number Amazon confirms as received at its fulfilment centre. Freight and packing issues can contribute to discrepancies. For example, an incorrect carton label can make a shipment harder to reconcile. A carton weight that does not match the freight label can also create inconsistencies in the shipment records.

Before collection, check the carton labels and quantities against your shipment plan. Confirm that the recorded weights also match the shipment paperwork.

How Long an Amazon FBA Inventory Discrepancy Takes to Resolve

Amazon does not provide a fixed resolution period for every FBA discrepancy. Before submitting an investigation, check that the shipment is closed and review the reconciliation eligibility date in Seller Central. Amazon states that the eligibility date is an estimate, as less-than-truckload (LTL) and full truckload (FTL) shipments can take up to 10 days.

Resolution time varies with how quickly you provide documentation, so have your supporting documents ready when the shipment becomes eligible.

5 Tips for Dealing with Amazon FBA Inventory Discrepancies

1. Photograph Every Shipment Before It Leaves the Warehouse

Photograph the open carton contents and packed master cartons before dispatch, then photograph the applied shipping labels.

These photos record the condition and configuration of the freight and can support an investigation if a discrepancy is reported.

2. Match Carton Weights to the Freight Label

Weigh each packed carton before dispatch and compare the measurement with the weight recorded on the freight label and shipment paperwork.

If the recorded weight is wrong, correct the freight label or shipment paperwork before collection. Keep the final weight with your shipment paperwork so you have a consistent record if an inventory discrepancy later appears.

3. Keep One SKU Per Carton Where Possible

Where practical, pack one SKU per carton. This makes the carton contents easier to count and compare with the shipment plan.

When different SKUs must share a carton, separate them with inner boxes or physical dividers. Make sure the carton contents, labels and shipment records all match before collection.

4. Hold On to Every Piece of Shipping Documentation

Keep an invoice or packing slip showing the relevant product names and exact quantities, along with proof of delivery.

  • For palletised freight, retain the signed bill of lading.
  • For parcel consignments, keep the tracking confirmation and collection or delivery record.

Amazon identifies proof of inventory ownership and proof of delivery as key documents for shipment investigations.

Save these records when you book the freight, rather than trying to reconstruct the file after an inventory discrepancy is reported.

5. Lodge the Discrepancy Claim as Soon as the Shipment Is Eligible

Check the shipment contents summary in Seller Central for the reconciliation eligibility date. Once the shipment is eligible, submit the investigation. Attach the relevant inventory ownership and delivery documents with the claim.

Acting early doesn't guarantee a faster outcome, but it removes delays within your control.

A Melbourne seller consolidating stock ahead of Black Friday has little room to chase a receiving discrepancy after the freight has left the warehouse. For sellers shipping larger FBA consignments, accurate shipment details become especially important before the freight leaves the warehouse.

Couriers & Freight provides full truckload freight for larger FBA consignments across Australia. Sellers remain responsible for matching every carton and freight detail to the shipment information submitted in Seller Central. If Amazon later reports a receiving discrepancy, the details recorded at booking give you a clear outbound record.
